Lance,

You have to do two changes:

1. Under Main Map, click with a check the box that says "Can Contain
Multiple Boards"

2.  Beneath Main Map, under Map Boards, click on where it says "Select
Default Board Setup", and then DO NOT select one of the maps - that way
before beginning play, the vassal module will ask to choose one of your
two maps.

Unfortunately your current pre-defined setup will have to be redone from
scratch...
